I don't think you have to "join" a mission. You just have to play.

My guess is, if you are with GR, then depending on how well you play, you gain points for GR (just like points for clan maybe). If you play on the mission map (TD Ship for the first mission) then you earn 3 times the amount of points.
At the end of the day, the results are updated on the current mission section. And at the end of the mission, a winner is designated. If you belong to the winning faction, then hooray, reward for you !!
