No, it wouldn't. It doesn't interfere with the .rez files, and only that is modding the rez files. Anything in the rez folder but is not is a .rez file is fully modifiable.

All you have to do is change the file name to what you're replacing, in this case BGM_G_ARIA_ONLY_PIANO or BGM_G_ARIA, and it should work fine. A friend of mine has already done it, and he still hasn't gotten banned yet.
