I've played other games with a similar feature.
The ability to have ally clans/groups and enemy clans/groups. They generally went pretty well, but haven't seen one in a FPS before tho.
Generally:
Ally means groups you help out and don't fight against.
Enemy means groups you hunt down and fight against with prejudice and never help.
